I mean pull it out, fill the system, and go for a drive.

Thinking outloud here;
I wonder if it will seal without a thermostat in there, as the gasket is just a oring that goes around the thermostat

Permatex Form-a-Gasket or even a wipe of silicone will suffice for the testing - you aren't going to leave it that way for long.

Didn't get a chance to drive without the thermostat yet.

But tested it again and it opened and closed when it should.

Should also mention that when I was driving, if i pushed the clutch in and gave the car some decent rev's - the temps would come down very quickly. ie from 104c would be in the low 90's then just climb backup when I stopped reving

Bit of a update - I ended up draining the coolant. Took off the hoses that run to the thermostat bypass and ensured they were flowing free.

I refilled the system with my vacuum filler and so far so good. No more hot temps. Hovers between 84c-90c when moving. Thermos kick in when they should and bring the temps down.

Now this was over the weekend.

I noticed I now have some coolant missing and have started noticing some "Sloshing" behind the dash, assuming that air is coming into the system from a leak possibly ?

Immediately after the vacuum fill there was no sloshing noises.

I've had a similar noise on my STi and it was air in the system. A few "burp" cycles should help fix the issue with air in the system but you'll need to do some more digging to find any leaks. Might be worth doing an oil change to see if there's coolant going places it shouldn't...

Ejs don't normally cross contaminate - if its head gasket related its most likely exhaust gas getting in to the cooling system ..

This. Boosted combustion pressure > water jacket pressure. Combustion gas makes it way into the water jacket and cooling system.

The worst part of this is my car has recently had a new bottom end and had the heads reco'd at my local...

I am going to try my combustion liquid detector again as well as dye the coolant and try and find where its going.
